You would be surprised how often the introduction of humans into a universe involves them bumblefucking their way into the picture.

Considering the manner in which you and I and all the other non-natives arrived, I believe humans may very well have been brought here purposefully.

Also it is worth noting that the invention of the Pokéball occurred long after humanity entered the scene. A more apt assumption would be that these theoretical early arrivals crammed yellow mice into their literal pockets, with the consent of said yellow mice, because the relationship between humans and Pokémon is symbiotic and mutually beneficial.
